Does anyone actually keep their Figma files organized? 

Every time I try to do some cleanup it ultimately reverts back to a messy canvas within a few weeks. I've never been a neurotic digital organization person, but this format feels especially bad for clutter.

Nope. At some point, it’s a fool’s errand. A neurotic need with no goal except exercising itself.

In my experience, it’s a function of who you were working with that sets the tone. That needs to be explicit communication about what’s where,  and a mutual understanding that they’re usually better ways to spend once time than naming layers.

Large design teams are different than small product teams are different than freelancers.
